I have a NodeMCU board that I'm powering through Vin (5v), in case I need to debug can I also connect via USB for serial debugging? Will I cause any damage having both the Vin from my source and the USB connected at the same time?

The diode, on sheet 4, should prevent any current from getting back into the computer. I see no reason that you would damage anything by having both.
