ESP8266 OTA update when RESET and GPIO16 short.

I am currently working on ESP8266 deep sleep programming with automatic wake up by GPIO 16 short with reset pin .But I am little concern about , it need open during the programming mode, it is OK up to hardware related issue at lab to compromise the way but ,
what if these pin short during OTA update?
In short , is it possible to firmware update during the short (GPIO 16 short with reset pin )connection? or is it need to open (GPIO 16 disconnect with reset pin )for firmware update.
