I'm certainly not an expert at the lower levels of implementation of Arduino on the ESP8266, but my understanding is that with each sketch compiled and loaded to the ESP8266, that the firmware is overwritten. If as I suspect, the "Espruino binaries" will be overwritten by using the Arduino IDE.

it didn't cause any trouble, I can still program the ESP-01 using Arduino IDE.
If it is corrupted flash, then maybe uploading a blank bin could help (I have not tried this, so I don't know if something bad will happen)
