ESP12-F(8266) Flashing with AT commands to use with MEGA2560

I am trying to flash an ESP12-F, I have downloaded multiple flashers, multiple bins and all kinds.
Most tutorials I try and follow are out dated and software has changed, using the flasher tool from espriff I get through the bulk of the process but then get a readout that says "is stub and send flash finish"
This is my setup: (It mimics a nodeMCU while using the FTDI under the normal firmware)
My goal is to connect this to an Arduino MEGA2560 and use it as a shield as in my location this is the only modules I can currently source and I need the amount of pins a mega has.
If anyone can guide me on this it would be much appreciated!
