Output in Bootloader mode

Hello,
I am fairly new to this whole ESP8266 thing, but generally excited and looking forward to playing with it a bit in the future. So potentially that is a stupid question, but hopefully you will still answer
Alright, so I managed to flash NodeMCU on the ESP, but now I would like to flash again/use the Arduino IDE setup to flash.
However, it seems I am unable to put the ESP back into programming mode (pulling GPIO0 to ground).
I am pretty sure that my setup is correct and I can connect via the COM port to the ESP and I get a response when I do a print("Hello World") (also with GPIO0 to ground).
Should I be able to communicate with the ESP when in bootloader mode? Using the NodeMCU flasher I am not able anymore to connect to the ESP.
Any advice would really be great, the internet seems not to have a good answer for my problem
