I have had what sounds like the same problem. Sometimes it does not run the code after a transfer. I didn't try to figure out why as it has not been a big problem for me. I just do a reset after the load when it happens. Since I need to do a manual reset to get into programming mode in my setups anyway it isn't a big deal. A slight annoyance.

In your case it does not seem to be linked to a flashing issue since you can boot up after a reset ...
In my case however, I can do as many reset as I want after flashing, it does not boot up at all!
